I am having a hard time visualizing the problem that you are mentioning about the fitment of the top hatch. It does sound odd to have any 'light' showing in that area while viewing it from the cockpit.
It is possible to draw the roof hatch further down onto the seals by making adjustments at the point where the primary hinging joints are located.
On my McLaren I was not too happy with the way the roof cover fit against the body when it was in position. So I popped open that compartment and by adjusting loosening the bolts and playing around I was able to convinvce that roof hatch to fit lower and better.
I didn't catch whether you mentioned the 'rubber seal' was still in place. If it was missing then that would certainly allow quite a bit of light to shine through there.
